I've got to say, I personally wouldn't be thrilled with that idea. It's got two big strikes against it in my books:

1: It almost explicitly requires splitting the party.

2: It seems like it would do serious damage to party cohesion.

I've really liked the model which the Cabal of Shadows adventures use in the RPGA campaign Xen'drik Expeditions. The Cabal is split into four factions, which a player may choose to join at character creation. Then at the beginning of each mission, every faction is given a secret mission, and sometimes the secret missions of different factions directly oppose each other.

For example, my sociopathic warforged was a member of the Children of Xoriat, and in an early mission was assigned to kill everything that we ran into so that no one would find out that the Cabal of Shadows was in Xen'drik. Another faction was instructed to take a particular character prisoner for the Cabal to interrogate.

I have a situation like that in my current Eberron campaign. One of my players who is secretly working for the Lord of Blades. We are just starting out, so we shall see how it goes.
